Your reputation problem could be related to how you've disabled your own reputation. Try enabling it for 5 minutes and if your problems still occur, something's up.
It also could just be that you've given too much negative rep at one given time.

If your rep power is zero, then the rep you give will be neutral. Once your rep power goes up, you'll be able to give +rep and -rep.

Also, bear in mind, negative rep given out is equal to only half your rep power. If you've 50 rep power, you can give 50 points to someone in a positive rep, or subtract 25 points in a negative rep. To give negative rep, you'd need at least 2 rep power.

also, doesn't the popup message only say "thanks for adding rep to this user"? It doesn't have an alternative message for rep subtractions.

No, when you add rep it says
"Thank for adding rep to this user, may you be lucky enough to get rep in return"
when you reduce rep it says
"thanks for deducting rep"
