yes. at the point of ejaculation especially. your body has to pulsate and have your orgasm. when it does, semen pushes out the urethra and has to have a force behind it to push.

Considering that there is a large amount of blood in the penis, when erect, it's understandable that you're going to be able to feel a pulse. That's basically what it is, just a pulse in a place you wouldn't really associate with your heart.
