Through an interesting turn of events, my lunch hour is now with my best friend, my boyfriend, and me. How do I keep either of them from feeling like a third wheel?

At lunch, just all be friends. Don't go into a lot of inside jokes with either of them (a few here and there are fine, it happens), and don't get all lovey dovey with your boyfriend. Holding hands is fine, it's ok to hug when you meet up for lunch and/or when you leave to head to class, but keep PDA to an absolute minimum. It's just lunch period, ou guys can do that stuff later when you're not with your friend.
Just because one is your boyfriend and one is your best friend doesn't mean you can't all get along. When my boyfriend and I are with my best friend, we're just like a group of friends, nothing really changes.
