Sometimes I get the burning sensation to which you are referring when urinating after masturbating, and I do admit that sometimes it is hard to urinate after masturbating, too. My only guess is that as the penis is switching gears from sexual to normal mode that when the residual semen makes its way out is can be uncomfortable. It is for that reason why I take it really easy when urinating after masturbating and not to force it out. Most of the time when I take it slow the problems which you have mentioned are alleviated.

If I recall correctly, painful urination for whatever reason is referred to as dysuria, and is common after ejaculation. To my knowledge there's no rock-solid explanation for it, but there are several possible causes.
