That certainly make sense, though I suspect you mean the urethra rather than the vesicles as it is the urethra that is the shared tube. Pee is acid and semen is alkaline so the change of pH will amost certainly affect how suitable an environment it is for pathogens to flourish. Also the same sugars in semen that are there to give the sperm energy will likely be a good growth medium for pathogens.

As for how is that mechanism triggered the explanation I had heard is that feeling fluid in the urethra makes you feel the need to pee. That links with how you empty your bladder. Initially you feel the need to go because stretch receptors in the wall of the bladder register that it is getting full. How do you know when to stop, though? If the stretch receptors were the only mechanism as soon as you had released enough urine for the bladder to be no longer full (though not empty either) you would no longer feel the need. Enter the second mechanism that as long as pee is still flowing through the urethra, i.e. the bladder is not yet empty, you still feel like you must continue peeing.
