Melanin is the one that makes your penis an scrotum look darker, puberty hormones make melanin cells production to ramp up, hence why these area darkens as we pass through puberty.

Testosterone and oestrogen catalyse melanin production so zones where their concentration is high (like sex organs and nipples) get darker as we reach sexual maturity.
