Ones I haven't read:

Pretty much anything by David Levithan, though I wasn't very fond of his writing style in Will Grayson, Will Grayson.
When Love Comes to Town by Tom Lennon
The Bermudez Triangle by Maureen Johnson (who also may have written other LGBT books, but I haven't read anything by her as of yet)
Also, plenty of LGBT+ shelves/lists on goodreads. Here's (https://www.goodreads.com/shelf/show/lgbt)one, for example. Although I don't know how accurate this is since The Perks of Being a Wallflower is listed and I don't remember that having much focus on LGBT at all.

It was made into a film in 2004 with Joesph Gordon-Levitt but the book is also amazing. About a male teen prostitute who was abused by his baseball coach, it's actually one of the best books I've read. Only took me two days to finish it

The Gone series (Michael Grant) has gay characters, but it's not the main theme and gayness is mentioned from the third book onwards (fantastic books though).
The latest book in Heroes of Olympus (Rick Riordan) has revealed that a character is gay, so there might be something starting there.

As Elysium said, anything by David Levithan, though I'm not a fan of his books either. If you're just looking for gay romance/characters and not fantastic plots they're okay.
