Recently my friend and I urinated next to each other at a public urinal. Afterwards my Friend asked if I always take out my penis and balls when I stand and urinate since he only take out his penis. I find it a lot more comfortable this way.

I usually only take my penis out. Is there a particular reason you take both out? Is it because there is less pressure on your perineum (the area between the back of your balls and your anus)?

Ideally you should be relaxed when peeing and not feeling any pressure in that area. That makes it easier to make sure you fully empty your bladder. If you feel like you are having to strain to get your penis through your clothing or feel pressure on the perineum then maybe you need to undo a little more.

Depends. Usually I dont even touch. Just boxers down. But I don't see how this is relevant at all... Who cares how somebody goes about using the restroom? It's not like you're going to do something fancy (and if you are, a public restroom isn't the place anyway).
