Is there a program that can increase/decrease the speed of fans that are hooked up to your motherboard? (For LINUX)

Motherboard Monitor is also good but you can't change speeds with that (unless they've changed it in the last seeral months!)

It also depends on the motherboard. Not all boards support you to change the fan speeds as you want.
Assuming your does support it, you could try this:
http://ubuntuguide.org/wiki/Ubuntu:Feisty#How_to_control_fan_speed_.28lm-sensors.29
Read the section above that first to install Lm-Sensors, then do that.

The best way to control a lot of fans is a bay-mounted fan controller.
