So first off I'm not the most popular at school, I probably have 3 good friends and 20 school friends. So one of my friends is a good friend, but whenever she and I are alone, she acts like she's very annoyed at her good friend. But whenever she's around her good friend (which is a good friend of mine, but were not best friends just good) she acts like she's annoyed with me. Idk why she does this, do you have any ideas? Is there any way that I can bring it up with her? How can I bring it up with her friend (and mine)? I really wanna open up her friends eyes and say "isn't it weird how ___(name)_____ acts like she's annoyed of you, when she's around me, but she acts like she's annoyed with me when she's with you?" should I say that?

You should say what you're thinking of saying. It probably won't cause any harm. This girl is to me, seeming to be playing mind games. I would confront her and ask her why she's acting like a total tool, and if it's anything personal. You should always talk to the person you have an issue with first, then the other person, that way you don't get yelled at for being a shitty friend.

What's a tool mean (I've heard the expression but idk what it is)? And what exactly are mind games (something as other ?)?

Douchebag, dickhead, moron etc. Mind games make you think one thing when actually they mean the other, leaving you to be confused and mindfucked.
