If your school computers are Windows, try viewing the files with another operating system(e.g., Mac or Linux). Or, in Windows Explorer, check "Show Hidden Files and Folders".
If they are Macs, view them on a Windows machine, and remove the dot prefixing each hidden file.

I have had this happen 2 times. If u are runing vista or windows 7 goto the folder there hiden in.click the the top right on organzie then click on folder and search options. Then u click view and u should see if u scroll down a option to show hiden files.Or if my explanation was sloppy read this.

If you still can't see the folders after you've enabled hidden folder viewing, then that could mean a few different things. The most likely of them being that the folders simply aren't there anymore.
Try using the following command on the flash drive in Command Prompt (If you're using Windows Vista/7, you have to run Command Prompt as Administrator):
attrib -H -S x:\* /S /D
Where 'x' is the letter of the flash drive.
If that fails to work, then you're looking at formatting your flash drive again(And thus losing everything that was on the flashdrive).
