I have found that any time I try to deduct rep from a user, it always adds it as a positive rep? Why?

Are you sure you clicked "I disapprove"?
And seeing as you have a negative reputation(red block), you can only give out neutral rep(grey block).

OK, didn't realize with a neg rep that you can't give out neg rep. Thanks.

With negative rep you can't give out rep period, positive or negative.
