I would say that for me the answer would be Australia with its Stolen Generations and South Africa with Apartheid.

Which of whom were not indigenous to North America.

America is an obvious one since what Andrew Jackson did, but I know Japan were mistreative of their indigenous people, too.

Russia and Germany don't really count since Jews migrated there from their diaspora and the Great Purge is just of military, if I remember correctly.

Most new age countries with new and more wealthy people taking control will treat the natives in rather we bought this land so now it's ours type way.

Yes. He purged the whole population in general, but he was also intent in silencing ethnic groups. He wanted to bring Cambodia to Year Zero - i.e turn back the clock to 6000 years back to establish himself as a troglodyte king of a supposedly primitive form of a Communist utopia.

Hitler didn't just exterminate the Jews in his turf, he did it in most of Europe. Besides, Jews aren't indigenous to Europe.

The Burakumin and the Ainu. A large chunk of Burakumins, if I remember it correctly, resorted to the Yakuza due to the lower economic standing. The Ainu were continually subjugated to the Japanese culture.

There have been much worse, but this is sadly true. If it has something to do with extremism, then the media's all over our case, but no attention is ever paid to the violence in provinces like Balochistan.

I sometimes feel complete separation is a bad idea, but we still get news of people missing(aliens?), still this is more or less a segregation if not anything else. Plus, it's not only Pakistan, but in Iran as well.
